I love FFIX, it's my favorite Final Fantasy game. But my major complaint about the game is how slow the battle system is. Not only is the game slow to load into every battle, but a lot of time is spent waiting for ATB gauges to fill up or watching needlessly long attack animations.
It is, by far, the thing I dislike most about Final Fantasy IX.
So, two questions:
Did the slowness of the battle system in FFIX drive you crazy by the end of the game?
If that wasn't your biggest complaint about the game (and I don't know how it couldn't be) what is?

Its my only problem with FF9 but its nothing too bad. I've played plenty of old school strategy and tactical games that take forever to load and battles last ages so I'm used to it.
As long as the game is fun I can put up with some loading times. If they ever remake FF9 I'm sure it would be a lot smoother and faster.

Do you think this is likely at all, given how resistant they seem to remaking 7?

I wouldn't be surprised if it got remastered at some point, along the lines of FFX. But, I would still expect to see a FFXII remaster before seeing any of the other PS1/PS2 era Final Fantasy games get the same treatment.

The battle speed was the thing that bothered me the most, but given how enjoyable the game is, I could forgive it. It certainly made the final boss a lot more difficult than he would have been normally, because he seemed to be working on a different time than you, so even with battle speed set to max and auto-haste on all your characters, he would still get 2-3 turns for every one of your turn.

I remember that feeling too. The battle speed makes some of the battles feel downright unfair, especially against certain bosses.

The speed ruined the game for me to some extent. There are times I think about replaying it but I don't feel like spending that much time during the battles. I personally like to grind a bit and FF9 made this aspect of the game unenjoyable.
